hehe I watched most if not all the show named in this thread kinda sad.. this thread lack comedy show like Setokai (season 1 and the one airing atm).
Out of the 100s of series I watched those i can remember on top my head not including those still airing; Monster,Death Note,Code Geass,Claymore,Berserk,Serial experiment Lain
Ah yes, but it seems like most Japanese comedy Anime are so far into that genre that they often lack the element of story. There are some great comedies out there like Lucky Star, FCLC, and Excel Saga. Most of the anime I watch tend to have enough elements of comedy in them but there have been a few serious ones, like Death Note and Gantz. I didn't really like Gantz, I was just using it to illustrate an anime that has almost no comedic value.

Unfortunately (fortunately?) most good anime/manga is well-known. Therefore it is hard to find an unknown jewel in the midst of all the coal.
How about...
(Action, Comendy, Sci-fi) - I'm not talking about the Decode series here, but about the OVA from 1996. It beats the new series in every aspect (except length). The general story is about the same (intergalactical policewoman hunts down terrorist to eath, accidently fries an innocent human, to rescue him she puts his mind into her own body, now they share one body and try to cope with it).
Great comedy, EXCELLENT drawing considering how old it is, action-packed. Something different than most of the "comedy" that's released in the last few years.
(Action, Drama) - The OVA to the Rurono Kenshin series which was mainly light-hearted and comedic. This OVA, on the other hand, shows us the past of the assassin Kenshin and how his drama unfolds. Knowledge of the series is not required, but seeing this after having seen the series is just great - it's a 180° turn.
Excellent sword fighting, a dark and absorbing story. It's quite explicit, however. So if you don't like blood, then don't watch it (it's not over the top or anything, just explicit).
(Romance, Comedy, Drama) - Rec is a series of short episodes (9x12 minutes). Usually I don't like all the boring stereotypic romance anime, but this one is neither boring nor stereotypic. In short it's about a voice actress and a TV ads designer who happen to get to know each other.
The story is well-thought and immersive, pretty much how it could happen in reality and has nothing in common with the generic boy-meets-girl scenario what you'd usually get. Due to the short length the story moves forward continously and you won't even have time to get bored.
There's a little bit of drama in there, but most of the time it's an A+ + comedic slice-of-live piece of art.
I think these pieces are a little bit less known than all the common stuff.
This would have been on my list had I actually watched more than a few episodes. I have so much anime and so little time. Doesn't help that it's something the wife and I do together so I try not to watch the anime she wants to watch unless she's home from work. She usually doesn't like the older animation such as Rurouni Kenshin, Evangelion, Revolutionary Girl Utena, etc. She has made a few exceptions and this would be one of them - as well as the other two I just mentioned.
Okay, no more slacking for me, back to working on my map.
I'm in a team that's making a game (possibly more games later) with anime characters.

Kenichi the Mightiest Disciple anyone? It's about a wimpy kid who got sick of being treated like crap by bullies and he finds this dojo where an amazing looking classmate trains at her grandfather's place. It's also 50 episodes too so it doesn't take forever. I haven't seen every single one.
There is a martial arts street gang that picks on everyone using weapons and sometimes just using their skills. There are 8 10ish leaders of the gang and they all slowly get converted to fighting on Kenichi's side. He shows them the right way or something and most of them join him. His childhood friend starts the gang because of something that happened between the two when they were 8.
Every episode is pretty good and the English version has decent voice-overs. Some of the fighting is a bit unrealistic even for martial arts (merging inner powers together and such) but hey that's Japanese TV for you. I think the Manga version is a bit different but I have never seen/read any of it.
Before I started to read Naruto, Bleach, One Piece and Bakuman (in manga version of course) I watched some animes.
Needless (very funny and very cool and I liked it a lot)
Death Note (who havn't seen it yet should do it asap)
Law of Ueki (has also many funny parts)
To aru Majutsu no index (very funny, too)
To aru Kagaku no Railgun (yes, it's a spin-off)
If you have time to invest the Tenchi Muyo series are all pretty good. Although can feel like it goes on for a long time. Death Note, I would never watch it. It adds too many fillers that aren't needed. Manga is better. Ao no Exorcist is a new anime that has fillers but generally it fits in well, they are pointless fillers like Death Note. Tenjou Tenge is a great anime also.
Cromartie High, or something like that, is a funny one.

As for me, there are two anime/manga kings. Berserk and Monster. First is a dark, twisted medieval fantasy, and second is a thriller (It was first time ever I've seen an anime without any magic, yet with with such atmosphere and story that it kept me wanting for more. A real quality stuff.)
Other recommended anime would be Trigun and Cowboy Bebop. Also Gungrave was kind of interesting (at least first part of it).
As for manga check out Vinland Saga and Claymore.. and of course Berserk.
Great Teacher Onizuka Comedy/drama really a feel good series. Every episode made you wish there were more people like this in the world.

Ghost in the Shell: Stand Alone Complex & Ghost in the Shell: Stand Alone Complex 2nd GIG two great action/drama series that were designed to make you think. Some of the philosophical stuff that were in these series was superb.
