I ported an old Europe map I had from SCI to SCII and I made a new tileset for it, changed the tileset to my new one and saved, then after I closed and reopened the editor my minimap terrain is always black and the water blue.
I am not sure how to bring it back is there an option or a way to fix this?
Closing and re-opening after the change should fix it. If it doesn't, try painting your terrain with the "same cliff level" brush, so that you don't actually change anything but do go over all of the terrain. That's fixed it a couple of times for me.
I am having the same issue and I cannot find a way to delete the minimap.tga file. I went to the data editor and clicked on the game UI. I searched on the right side for minimap and then double clicked on a field that allowed me to browse. I found minimap.tga but it just lets me export it. I cannot press the delete button and have it do anything. I can't find a way to find it in my starcraft folder either.
Unforunately, every time I load my GXE I get this same thing. I have figured out a temporary work around though. When you start the GXE, create a new map, close the new map - keeping the editor open - and then open the one that's glitching.

I am not using the cliffs, just height altering with pathing blocking and textures.
Try deleting the Minimap.tga in the map so it generates a new one when you save.
