Technically, it works like you did it. The search effect will only target 2 enemies. The problem is, that the search is executed multiple times with a small delay for the default firebat attack to resemble a line, using a persistant effect; I think 4 times. Also, the way it is set up you always hit the main target, regardless of the search count. So you don't hit 2 enemies, but 9.

I would gladly like to know that to... I'm having the same issue with some circular search effect.

A Search Area object has two fields you need to look at.
One is: Search: Areas +, within that field you can set a maximum count for the area to be searched.
The other is: Search: Maximum Count.
My guess is that you are only changing one of the fields.

In short you need to maybe use markers to exclude it hitting multiple times or do like the colossus weapon.
