By using "Set Next Map to "name of next map"" and then End Game for player it sets and loads the map just fine when I test it through the editor. However, even if both maps are published on battle.net it will not load the next map, instead it returns to the home screen.

yeah, its a shame that nextmap loading does not work on battle.net - blizzard failes hard with this one, coop campaigns are not possible and serveral projects are doomed.
hope they fix that or allow it some day.
whatever, you can actually make a right click on your map file, select "open with" and then choose your starcraft2.exe - that works perfectly fine for me to play or test something outside of the editor.
I'm sure that Blizzard will get this worked over but for now all you can do is use the workarounds stated above. You should be able to do most if not all with your single player maps without using battle.net, so for now all you can do is keep on working on your map and be patient.

You aren't doing anything incorrectly it simply does not work on battle.net.
