So I created a controllable spider mine with all of the abilities of a SCV. The only problem is that the spider mine can't pick up "Mineral Shards" Every other unit can but the spider mines can't and I can't figure out why. Does anyone have any ideas?
You checked the Effect - Target ability of the mineral shard? That has autocast filters which exclude structures and mines are knowns as structures when buried.

Yeah meant flags was a lil typo... fixed it already.
Pickup items a have autocast filter at their pickup ability. However thats not the problem, I tried quite alot and it still won't work... I am running out of ideas...

Probably the unit flags of your spider mine do not match the search area filter of the pickup mineral shard thing you use.
I double checked the flags, and they match up perfectly to the SCV's... Did you mean the flags or something else?

From what I can see the Mineral Shard doesn't seem to have an Effect - Target ability. Maybe I'm missing it somehow.
The spider mine I currently have is unburrowed, not sure if that make a diffence, but any other ideas on what I can try to do?

It is not in the command card. It is an autocast one that gives the player 100 minerals and then destroys the unit.
Look at the validator called Pickup Check, it combines several validators including one called Not Spider Mine

The pick up check was it. I had a validator excluding Spider Mines, changed it and now it works.
