Having a hard time understanding... are you saying that you want its footprint not to be passable by ground units, like a raised supply depot? What do you mean by "if it's diagonal," is your tower able to be rotated? What do S and X represent?
It sounds like you need a morph ability that when activated changes the footprint of the unit but I think I need a little more info to help.
@BenSindle: Go You need to set it's pathing footprint. Use one from a structure that blocks path the way you want, like Depots or Pylons.
@Bilxor: Go I believe he means when the 2 towers are not exaclty side by side. They are in a diagonal and thus some units can go between them. This is based on the footprint selected and I think even Depot footprints would allow units to pass in this situation.
Sorry if I was unclear, I want it to be that if towers are diagonal like so (X's are towers, and S are empty spaces) to me the letters are in a block so it looks normal to me. Just imagine them stacked on top of eachother.

I do not want units to be able to reach the middle space, and I cannot find which 2x2 footprint will not allow them to make it to the center, currently I am using
footprint 2x2 (contour) for pathing footprint, and footprint 2x2 for pathing footprint -placement, wiht no dead pathing footprint,
I want it so that in my game, when you build a tower, it takes up a 2x2 space, and doesnt allow a unit to go in between if its diagonal so like this
