I want a ground texture that is completely clear. That way the game with think your troops are at ground level, but it will look like they are floating.

There is a trigger action that removes the ground texture terrain.
You could do what they said. Just completely remove/hide terrain cells and they'll be untextured, not that cliff edges are actually models and not terrain textures so you might have to remove those too.
Additionally, yes, you can make a texture completely transparent. All you have to do is give it a completely black alpha channel. The model using the texture will also have to have the flag "render alpha only" checked.
OR
You can make the RGB channels completely black and set the diffuse blend type to "add".
All of these are editable withing 3ds max, in the material editor. Note that terrain textures aren't really models, so there really is no way to give them these flags that I can think of; cliff edges are models, though.
