This is a Blizzard problem. I have this problem with all of my maps. The only solution I have found to fix it is to make a game attribute to select your team as a dropdown in the lobby.
The issue is this:
When a player enters a game, it puts them in the default next player available for that lobby. So then if they switch, Blizzard never switches the player number, and so if player 2 switches to the other team, the game still thinks he's player 2 and will still be placed on team 1. I doubt Blizzard will ever fix this problem and it's a shame.
To make attributes, go to map > game attributes. Then make new ones for as many players as you have and make them first come first serve access. Once you have that, go into triggers and make your own player groups for each team and use that instead of the default Blizzard one.
