It is all down to the Action actor. Look at the Launch - Attachment Query - Methods field. You will see an attach method called AMPattern ThorAA and Filter WeaponSetA1, these are what affects which attachment points are used and how they roll through the index.

When I change the viking's weapon to the thor's javelin missiles, the missiles come from below the viking, not from the launchers, which is annoying.
How do I make the missiles come from the right place?

likely the viking does not have the attachment points the thor weapon uses.

I went to thor - AA attack [agent] -> attachments [tab] -> query attachment
there, I changed the original values to the viking's. but now, the missiles are coming from only 1 side, and I need them to come from both points

it starts to get tricky when you wanna do stuff like that
you'll have to study how thor and viking do it and try to mimic it
