Regarding the Nydus question, create a new Requirement. Set its condition to something like "Count Nydus Network less than 2". I think that should work.
If you look in the build mothership ability, you'll notice "mothership requirements" which limits the number of motherships a player can have. Similarly, you can do this with the nydus network. All you'll need to do is duplicate the mothership requirements, and in the Requirement - Node Link, change fleet beacon to nydus network, and Count Unit Mothership... to Count Unit Nydus Canal. Underneath that u have the number, change that to 1 if you want to be able to only create 2 (or any integer that you want if you want to be able to create more). Go to the ability nydus network - build nydus canal, select mutate into nydus worm, and add the requirement you just made. Should work good.

As the others said, you need a requirement. I never used the tree option but the script one, where you can use dropdown menus to generate it. You'll need CountUnit, the nydus worm game link, and QeuedOrBetter, then just type "< 2" after it, and that should be it.

You'll need to go to the "Upgrades" tab in the editor, there you'll find all the upgrades. Researched passive upgrades are NOT abilities. Combat shields is just an upgrade that modifies the Marine's health. Speed upgrades modify their unit's speed. Upgrades in general only modify values. Upgrades that are used to unlock active abilities are i think blank, or do something completely unecessary, since abilities will simply use a requirement that checks whether the upgrade level is greater than 0.
If you want to add other passive "abilities", like hardened shields, detector, permanently cloaked, cloaking field, etc. you have to find the "behaviors" field in the unit, and add the apropriate behaviors there. Behaviors are basically buffs, but they can be permanent and can also do other things.
