Instead of the "Melee - ... all players" action, you can use "Melee - ... player x" only on the players that need command center etc. The computer AI is independent from that starting stuff.
Because you use a melee setup. Players that don't have a command center etc don't get the usual melee setup. But you could crreate a marine or whatever at any point on the map using points and also pan their camera to that point so they start there...
I read somewhere that it is possible to hold hero features and levels and such across multiple maps so you could have multiple levels / indoor/outdoor in one RPG for example. Don't remember where i read that though :(
Where and why did you take Challenges from? My editor tells me it is not on battle.net. Therefore it can not be used as a dependency. It is actually weird, that it even starts uploading. Or is there something I haven't read yet about Challenges and there is a way to use it?
Well it shouldn't have let you remove it, if you used stuff from in there. So that should be okay. But my guess is your dependencies screw up the upload. Don't know for sure though, 'cause i'm no expert :(
Which dependencies DO you have now? Have you tried publishing a new map with the exact dependencies?

That is okay. Because you are not logged in it can't fetch those from the server
