Since I couldn't find a tutorial on how to stack buildings and still allow units to path around them I'd thought I'd create my own after I found out how to do it. Hopefully it helps people. This is the end result if you follow the tutorial correctly:
Load up the data editor and open the footprints tab
Select the 'Footprint 2x2 (Contour)' entry and then scroll down
Find the 'layer' drop down box and select 'Placement Check'
Click 'Define Sets' and uncheck every box on the 'Invalid' side, then press OK
Then click each quadrant of the display box above that until there is no more purple visible
Find the units tab, select the structure (for this example it should be a 2x2 building like a Pylon) you want to be able to stack
Switch to the movement tab of the structure and uncheck every box under 'Collide'. Make sure you get all of them.
Scroll down a little and change the 'Pathing Footprint' to 'Footprint 2x2'
Then change the 'Pathing Footprint - Placement' to the footprint you edited earlier (for the example it should be 'Footprint 2x2 (Contour)')
That's it. Your done. The building should be able to be stacked now, just like the video. Though I suggest you remove all the collide flags on the worker who would build the structure so it can move through your buildings easier. You can also apply this to other buildings that require a bigger/smaller footprint - like a Bunker(3x3), etc. The only extra thing you would have to do is create your own footprint in some cases.
