I've been reading some complicated instructions on other forums for how to stack buildings, but I figured out a very easy way to do it:
1. Go to the Data Editor, click on the Units tab, and click on the structure you want to be able to stack.
2. In the Movement tab of the unit, in the Collide box, un-check Burrow, Ground, and Structure.
That's it! Now this building is stackable, but units will still interact with it like normal.
@Gargananana:
Won't this mean units cannot collide with it?

That's what I was expecting, but nope, units still can't walk through it. It acts exactly like a normal building, except it can be stacked.
Hm.. that must mean there are at least two definitions of collision types, one being what the unit collides with and the other being what the unit counts as when other units are trying to collide with it. Two one-way definitions.
Just remove the buildings' footprint and change radius to 0. It work ;)

At the cost of units being able to walk right through them. That's not what most people would want.
