I guess those protoss in the second mission were special protoss. Or the ones in the first mission were dumber. Or they moved some where like the equator of the planet from the North Pole or something.

nope, there was just no storms :P The protoss only froze when there was storms :) though I wish they would have changed it to where only the protoss buildings, Ground Mech, and Air Mech froze, so zealots, and stalkers and sentries would have been unfrozen, and increased the amount of photon cannons, would have been much nicer.
That is 100% what I was thinking when I played the level. Protoss have really just not been made to look good. Even their technology seems great but they way they use it is stupid. A prime example would be why the hell that big warp way connector was so far from their base? Why would you build 4 of them and keep them so far from your base. It makes no sense. Not to mention the fact that Zeratual comes from no where with some Super important knowledge about Zerus. Where the Fuck did that come from? He just came from no where told her about it and then left with nothing else. No explanation of how he knew about this or anything like that.
Mission Summary: Most technologically advanced race in the galaxy has to jump through hoops and perform a variety of gymnastics over three consecutive missions just to send a goddamn transmission.
Ressurection IV first was cannon/unkown until Blizzcon 2007. Chris Metzen stated in 2007 and 2009 too that Mercanaries i-II and Ressurection IV are semi cannonical also told the canon parts: Infested Stukov, Taldarin, participation of Jim Raynor and purification of Braxis

If they'd repeat the gimmicks they did in the first mission, people would playing this arc is boring. Pretty much explained.
@DeltaCadimus: Go
it could also be said the flash freezes were caused by the storms, And in the 2nd mission there were no storms.
