Sometimes, I'll create a map and try to add some water a little bit below a cliff, but as soon as I set the height level below the cliff's height and press ok, the water reverts back to the default height level like I've just done nothing to it. And it keeps on doing this, afaik it does not stop nor change. Also, sometimes I'll try to place water but when I place it the water just looks flat. No waves, no mesh, no flow or anything. Just a flat blue texture. And you can't change it in the settings, it remains this way. I don't know what causes these problems but they are the most annoying pieces of shit ever. Water is broken to an extent.
Did you try using different water textures instead of the the one used last?
I have also had the water appear as if it remained unchanged height wise when I change the height, but then if I continue on or test it the water will be at the right height. (The green squares in the editor appear to be above the height I want, but upon testing it is lowered to clarify).
It sounds like your problem is more than just that though. So maybe it is a bug. :/
