There is a disable smart move command action; however you will need to create your own triggering system for any other controls and the is likely going to be a noticeable delay that will make the game unplayable.
The best work around from what i can see is making the units that are not suppose to be issued orders to, be owned by a different dummy player. but there are other ways.
ive also seen people add abilities to units that order the unit in the up,down, left, right directions and just used the WASD keys as the hotkeys for the movement abilities.

That's an interesting approach. That would circumvent monitoring for keyboard events. Monitoring keyboard and mouse events in a multiplayer game is not recommended.. every single key press and mouse movement is sent along with the network traffic and is essentially guaranteed to cause lag.
Thanks for the feedback! With those options in mind, I think using the data run one with having buttons on their command card will work best for me. Then I will have to use triggers I guess to turn off the mouse control.
Edit: One problem, I cannot find an action that disables the mouse control. Does anyone know what it is called?
Edit2: Solved. I found what I needed. It was the enable/disable command type action.
How do you disable the move with the mouse controls and change it to move with arrow keys or something similar?
