While I'm on the topic, I also wanted to know how to drop the height of water...I can place squares of water, but they seem to be at a height about 10, which obviously won't work for a coastline.
there is an option that allows you to hide the water, you have accidentally hit W. so simply hit W and below explains why. if you find something strange with the visuals or if you ant see something that you see in game, its usually because you accidentally clicked some hotkey for the view options. although like ScrinKing said it is sometimes graphics, such as some doodads on low settings simply will not show up.
To get it back go to View in the top left of the editor and about 3 faiths of the way down there is the show terrain tab, there you should find the show water option on hotkey W is off.
When I place any style of water, it doesn't show up in the editor but looks fine on-screen in the game. Where is the option to change this?

They're at height 9, you can edit the height by clicking on edit water. And maybe your graphics are too high or too low to display water

yup place your water squares then select edit water below where you can pick what planet's water you want usually 1-8 height works for normal terrain
where you want the water, terrain should be lowered as well
