I've tried several times creating abilities and I can change the damage, cooldowns, cost and such. But I'm still a little confused on what you do to increase/change damage of abilities as you level them 1-5.

There are many ways to do this. You can specify multiple effects for the ability, each of them will be used at the matching level (lvl 1 spell will use the first effect in the list, lvl 2 spell the 2nd...).
So you can just copy the entire ability for each level and change the damage (and any other value).
You can also use upgrades or (which I prefer) CatalogSetValue triggers. This does only work, if your spells cannot be present at multiple levels for one player, since upgrades affect all abilities by the player.
To set the upgrade level, you could also make a trigger, which reacts on the hero casting the specific learn ability.
Another way would be using a dummy damage effect, which does 0 damage, and whenever this effect damages an enemy, you cause additional damage via trigger dependand on the level of the ability.
