I noticed that there was an "invisible" model on shapes. My current problem is the fact that shapes tend to overlap visually and do really weird things when a few are lined up. I was curious if there was any way to get rid of this behavior of shapes, or if it is something that is unfix able and I would need a custom model to work with? After a bit of fooling around, I am not sure how to fix this issue.
What exactly are you doing? Within the data editor anything can be adjusted with scale factors and offset SiteOps (and units' collision radius)
If you're not working in the SC2 Data Editor module (that screenshot looks more like a 3d modeling program to me) you should probably check the Artist Tavern or Misc. Development forums.
It is within the sc2editor, I want to use the cube model to create a sort of puzzle . My issue is the fact that you are able to see though the shape, and that the visuals are a bit messed up due to that as seen in the second picture were some cubes that should be behind are actually seen in front, and some that are in front are seen as behind. I was curious if there was an adjustable field, or a model I needed to delete, a flag to check, or whatever it may be.

Looks like an opacity or occlusion issue. Like the high Templar illusions or the battlecruiser with units underneath.
